Claims
- 1. A method for sequencing an unknown DNA molecule comprising the steps of:
- selecting a library primer from an octamer oligonucleotide library consisting of sequence ID numbers 5, 32, 36, 47, 54, 73, 79, 103, 116, 121, 125, 204, 248, 274, 283, 351, 354, 358, 371, 379, 380, 384, 387, 397, 401, 402, 403, 439, 440, 445, 450, 454, 457, 460, 496, 499, 500, 501, 517 519, 523, 528, 529, 544, 545, 552, 553, and 554 and the corresponding complementary sequences, wherein the library primer is complementary to a known sequence adjacent to the unknown sequence or is complementary to a sequence in a known extension product;
- adding the library primer to a single stranded version of the unknown DNA molecule;
- annealing the library primer to the single stranded unknown DNA molecule under conditions where the library primer anneals to an exactly matched complementary sequence in the unknown DNA molecule;
- synthesizing an extension product from the 3' end of the library primer said extension product complementary to the single stranded unknown DNA molecule;
- analyzing the extension product to determine the sequence; and
- repeating the selecting, adding, annealing, synthesizing and analyzing steps until the sequence of the unknown DNA molecule is determined.
- 2. The method of claim 1 wherein the annealing step is performed at a temperature that is around the Tm or greater.
- 3. The method of claim 1, wherein the annealing temperature is at least about 30.degree. C.
- 4. The method of claim 1, wherein the annealing temperature is about 35.degree. C.
- 5. The method of claim 1, wherein the annealing step allows primers with seven of eight matches to anneal.
- 6. The method of any one of claims 1-5, further comprising the steps of:
- inserting the unknown DNA molecule into a cloning vector; and
- denaturing said unknown DNA molecule to form the single stranded version of the unknown DNA molecule.
- 7. The method of any one of claims 1-5, wherein the unknown DNA molecule is an extension product from a PCR reaction.
- 8. A method for sequencing an unknown DNA molecule, comprising the steps of:
- obtaining as an unknown DNA molecule a product from a PCR reaction;
- adding a primer complementary to a known sequence in a PCR product used to generate the unknown DNA molecule such that a 3' extension product from the primer includes a sequence complementary to a portion of the unknown DNA molecule;
- annealing said known primer to its complementary sequence and forming an extension product from the 3' end of said primer, such that said extension product includes a sequence complementary to a part of the unknown DNA molecule;
- evaluating the extension product to determine the sequence;
- selecting a library primer from an octamer oligonucleotide library consisting of sequence ID numbers 5, 32, 36, 47, 54, 73, 79, 103, 116, 121, 125, 204, 248, 274, 283, 351, 354, 358, 371, 379, 380, 384, 387, 397, 401, 402, 403, 439, 440, 445, 450, 454, 457, 460, 496, 499, 500, 501, 517, 519, 523, 528, 529, 544, 545, 552, 553, and 554 and the corresponding complementary sequences, which is complementary to an octamer sequence in said extension product;
- processing the unknown DNA molecule by denaturing the unknown DNA molecule, adding the selected library primer, annealing the selected library primer to its complementary sequence under conditions where the library primer anneals to the exactly matched complementary sequence;
- synthesizing an extension product from the 3' end of said library primer, wherein said extension product is complementary to a sequence in the unknown DNA molecule;
- analyzing the extension product to determine the sequence; and
- repeating said selecting, processing, synthesizing and analyzing steps until the sequence of the unknown DNA molecule is determined.
- 9. A method for sequencing an unknown DNA molecule, comprising the steps of:
- inserting an unknown DNA molecule into a cloning vector;
- denaturing the unknown DNA molecule;
- adding a primer complementary to a known sequence in the cloning vector at a site sufficiently near the insertion site of the unknown DNA molecule such that a 3' extension product from the primer includes a sequence complementary to a portion of the unknown DNA molecule;
- annealing said known primer to its complementary sequence and forming an extension product from the 3' end of said primer, such that said extension product includes a sequence complementary to a part of the unknown DNA molecule;
- evaluating the extension product to determine the sequence;
- selecting a library primer from an octamer oligonucleotide library consisting of sequence ID numbers 5, 32, 36, 47, 54, 73, 79, 103, 116, 121, 125, 204, 248, 274, 283, 351, 354, 358, 371, 379, 380, 384, 387, 397, 401, 402, 403, 439, 440, 445, 450, 454, 457, 460, 496, 499, 500, 501, 517, 519, 523, 528, 529, 544, 545, 552, 553, and 554 and the corresponding complementary sequences, which is complementary to an octamer sequence in said extension product;
- processing the unknown DNA molecule by denaturing the unknown DNA molecule, adding the selected library primer, annealing the selected library primer to its complementary sequence under conditions where the library primer anneals only to the exactly matched complementary sequence;
- synthesizing an extension product from the 3' end of said library primer, wherein said extension product is complementary to a sequence in the unknown DNA molecule;
- analyzing the extension product to determine the sequence; and
- repeating said selecting, processing, synthesizing and analyzing steps until the sequence of the unknown DNA molecule is determined.
- 10. The method of claim 1, further comprising the steps of identifying a sequence entry point, wherein said identifying steps include:
- selecting a plurality of library primers from the octamer oligonucleotide library and adding each primer of the plurality to a reaction container, wherein said reaction container has the unknown DNA molecule;
- annealing each library primer to the unknown DNA molecule under conditions where the library primer anneals to an exactly matched complementary sequence in the unknown DNA molecule and synthesizing an extension product from the 3' end of all library primers which anneal, said extension product complementary to the unknown DNA molecule; and
- analyzing the extension products to determine the sequence, wherein each extension product provides an initiation site for primer walking.
- 11. The method of claim 10, wherein there is a plurality of reaction containers and a separate primer is added to each container.
- 12. The method of claims 1, 8, 9 or 10, wherein the octamers are used to identify coding sequences.
