Claims
- 1. A method of screening animals to determine those with a biologically different disease resistance or innate immunity traits comprising:
obtaining a sample of genetic material from said animal; and assaying for the presence of a genotype in said animal which is associated with a biologically different disease resistance or innate immunity, said genotype characterized by the following: a) a polymorphism in the BPI gene.
- 2. The method of claim 1 wherein said polymorphism is located in a region of the BPI gene selected from the group consisting of: exon 4, exon 10, intron 10 or their equivalents as determined by a BLAST comparison.
- 3. The method of claim 1 wherein said polymorphism is identifiable by an Ava II, Hpa II, restriction enzyme or a length polymorphism.
- 4. The method of claim 1 wherein said genotype is an Ava II polymorphism in exon 4 of the BPI gene.
- 5. The method of claim 1 wherein said polymorphism results in an G<->A transition in exon 4 or its equivalent as determined by a BLAST comparison of SEQ ID NO:3.
- 6. The method of claim 1 wherein said genotype is a Hpa II polymorphism exon 10 of the BPI gene.
- 7. The method of claim 1 wherein said polymorphism results in an G<->T transition in exon 10 or its equivalent as determined by a BLAST comparison of SEQ ID NO:6.
- 8. The method of claim 1 wherein said genotype is a length polymorphism in intron 10 of the BPI gene.
- 9. The method of claim 1 wherein said polymorphism results in an approximately 300 bp insertion in intron 10 or its equivalent as determined by a BLAST comparison of SEQ ID NO:8.
- 10. The method of claim 1 wherein said step of assaying is selected from the group consisting of: restriction fragment length polymorphism (RFLP) analysis, minisequencing, MALD-TOF, SINE, heteroduplex analysis, single strand conformational polymorphism (SSCP), denaturing gradient gel electrophoresis (DGGE) and temperature gradient gel electrophoresis (TGGE).
- 11. The method of claim 1 wherein said animal is a pig.
- 12. The method of claim 1 further comprising the step of amplifying the amount of BPI gene or a portion thereof, which contains said polymorphism.
- 13. The method of claim 16 wherein said amplification includes the steps of:
selecting a forward and a reverse sequence primer capable of amplifying a region of the BPI gene, which contains a polymorphic site.
- 14. The method of claim 17 wherein said forward and reverse primers are selected from and based upon primer SEQ ID NOS 1 and 2, 4 and 5, or 4 and 7.
- 15. The method of claim 16 wherein said amplification includes the steps of:
selecting a forward and a reverse sequence primer capable of amplifying a region of the BPI gene, which contains a polymorphic Ava II site.
- 16. The method of claim 19 wherein said forward and reverse primers are selected from and based upon primer SEQ ID NO:1 and primer SEQ ID NO:2.
- 17. The method of claim 16 wherein said amplification includes the steps of:
selecting a forward and a reverse sequence primer capable of amplifying a region of the BPI gene which contains a polymorphic Hpa II site.
- 18. The method of claim 21 wherein said forward and reverse primers are selected from and based upon primer SEQ ID NO:4 and primer SEQ ID NO:5.
- 19. The method of claim 16 wherein said amplification includes the steps of:
selecting a forward and a reverse sequence primer capable of amplifying a region of the BPI gene which contains a polymorphic length polymorphism.
- 20. The method of claim 23 wherein said forward and reverse primers are selected from and based upon primer SEQ ID NO:4 and primer SEQ ID NO:7.
- 21. A method of screening animals to determine those more likely to exhibit biologically different disease resistance or innate immunity traits comprising:
obtaining a biological sample of material from said animal; and assaying for the presence of a genotype in said animal which is associated with a biologically different disease resistance or innate immunity traits said genotype characterized by the following:
a) a polymorphism in the BPI gene, said polymorphism resulting in and characterized by a nucleotide at a position selected from the group consisting of 4, intron 10 or exon 10, or their equivalents as determined by a BLAST comparison of SEQ ID NOS: 3, 6, or 8.
- 22. The method of claim 24 wherein said polymorphism results in a polymorphic restriction site selected from the group comprising: Ava II, Hpa II.
- 23. A novel BPI allele characterized by a nucleotide at a position selected from the group consisting of: exon 4, exon 10, or intron 10, or their equivalents as determined by a BLAST comparison of SEQ ID NOS: 3, 6, or 8.
- 24. The nucleotide sequence of claim 23 wherein said allele is characterized by a polymorphic Ava II site in exon 4, a polymorphic Hpa II site in exon 10, or a polymorphic approximately 300 bp insertion in intron 10.
- 25. An BPI protein encoded by the nucleotide sequence of claim 23.
- 26. A method for screening animals to determine those with biologically different traits for disease resistance or innate immunity, which method comprises of the steps: determining the alleles of BPI present in an animal said alleles comprising those which include one or more of the following a polymorphic 300 bp insertion, an Ava II site, or a Hpa II site in the BPI gene; determining the alleles of other markers for genes known to affect innate immunity; and selecting for animals with favorable combinations of alleles and against those carrying unfavorable combinations.
- 27. The method of claim 26 wherein the determination of BPI alleles comprises determining the presence of at least one allele associated with at least one DNA marker linked either directly or indirectly to BPI.
- 28. The method as claimed in claim 27 wherein the DNA marker is a microsatellite.
- 29. A method of identifying an allele associated with a disease resistance or innate immunity in an animal, group or population comprising:
analyzing the BPI encoding allele present in said animal; comparing said allele sequence with the sequence of BPI alleles known to be associated with a biologically different disease resistance or innate immunity trait; and correlating said allele with said trait in said animal, group or population.
- 30. A method of screening animals to determine those with biologically different general health traits comprising:
obtaining a sample of genetic material from said animal; and assaying for the presence of a genotype in said animal which is associated with biologically different general health traits, said genotype characterized by the following: a) a polymorphism in the BPI gene.
- 31. The method of claim 30 wherein said polymorphism is located in a region of the BPI gene selected from the group consisting of: exon 4, exon 10, intron 10 or their equivalents as determined by a BLAST comparison.
- 32. The method of claim 30 wherein said polymorphism is identifiable by an Ava II, Hpa II, restriction enzyme or a length polymorphism.
- 33. The method of claim 30 wherein said genotype is an Ava II polymorphism in exon 4 of the BPI gene.
- 34. The method of claim 30 wherein said polymorphism results in an G<->A transition in exon 4 or its equivalent as determined by a BLAST comparison of SEQ ID NO:3.
- 35. The method of claim 30 wherein said genotype is a Hpa II polymorphism exon 10 of the BPI gene.
- 36. The method of claim 30 wherein said polymorphism results in an G<->T transition in exon 10 or its equivalent as determined by a BLAST comparison of SEQ ID NO:6.
- 37. The method of claim 30 wherein said genotype is a length polymorphism in intron 10 of the BPI gene.
- 38. The method of claim 30 wherein said polymorphism results in an approximately 300 bp insertion in intron 10 or its equivalent as determined by a BLAST comparison of SEQ ID NO:8.
- 39. The method of claim 30 wherein said step of assaying is selected from the group consisting of: restriction fragment length polymorphism (RFLP) analysis, minisequencing, MALD-TOF, SINE, heteroduplex analysis, single strand conformational polymorphism (SSCP), denaturing gradient gel electrophoresis (DGGE) and temperature gradient gel electrophoresis (TGGE).
- 40. The method of claim 30 wherein said animal is a pig.
- 41. The method of claim 30 further comprising the step of amplifying the amount of BPI gene or a portion thereof which contains said polymorphism.
- 42. The method of claim 45 wherein said amplification includes the steps of:
selecting a forward and a reverse sequence primer capable of amplifying a region of the BPI gene which contains a polymorphic site.
- 43. The method of claim 46 wherein said forward and reverse primers are selected from and based upon primer SEQ ID NOS 1 and 2, 4 and 5, or 4 and 7.
- 44. The method of claim 45 wherein said amplification includes the steps of:
selecting a forward and a reverse sequence primer capable of amplifying a region of the BPI gene which contains a polymorphic Ava II site.
- 45. The method of claim 48 wherein said forward and reverse primers are selected from and based upon primer SEQ ID NO:1 and primer SEQ ID NO:2.
- 46. The method of claim 45 wherein said amplification includes the steps of:
selecting a forward and a reverse sequence primer capable of amplifying a region of the BPI gene which contains a polymorphic Hpa II site.
- 47. The method of claim 50 wherein said forward and reverse primers are selected from and based upon primer SEQ ID NO:4 and primer SEQ ID NO:5.
- 48. The method of claim 45 wherein said amplification includes the steps of:
selecting a forward and a reverse sequence primer capable of amplifying a region of the BPI gene which contains a polymorphic length polymorphism.
- 49. The method of claim 23 wherein said forward and reverse primers are selected from and based upon primer SEQ ID NO:4 and primer SEQ ID NO:7.
- 50. A method of screening animals to determine those more likely to exhibit biologically different general health traits comprising:
obtaining a biological sample of material from said animal; and assaying for the presence of a genotype in said animal which is associated with biologically different general health traits said genotype characterized by the following:
a) a polymorphism in the BPI gene, said polymorphism resulting in and characterized by a nucleotide at a position selected from the group consisting of 4, intron 10 or exon 10, or their equivalents as determined by a BLAST comparison of SEQ ID NOS: 3, 6, or 8.
